We bought our first Little Dipper Processor … to automate the cumbersome steps used for washing and drying our first generation BAC arrays. We acquired a second Little Dipper Processor and continued to use both after switching from BAC arrays to oligo arrays. We  subsequently improved our workflow further by also incorporating the Mai Tai Hybridization and ArrayPrep systems.

Recently, we began using the Roche NimbleGen microarray platform and again made the transition while still using the same Little Dipper Processors to wash and dry up to 100 slides per day… SciGene has always been a responsive supplier of microarray automation tools  that has improved the efficiency of our laboratories, lowered costs and enhanced the reliability of our day-to-day test results.

Transitioning from Roche NimbleGen to Agilent Arrays

Changing Array Platforms Requires New Equipment

SciGene equipment can be used with any slide-based array; giving you flexibility to move between Roche NimbleGen and Agilent, OGT or BlueGnome without added cost or disruption.

Microarray Ovens and Hybridization Cassettes

SciGene hybridization ovens are the only microarray ovens that can heat to 99°C as required by Agilent for array-based target enrichment and other demanding applications. The unique convection heating system regulates temperature throughout the chamber to ± 0.2°C; eliminating hot/cold spots that can affect array results. Two models are available: the Model 777 rotates to 80 RPM and is used for either Agilent or Affymetrix array hybridization. The Model 700 rotates to 20 RPM and is only used for Agilent arrays. Agilent array hybridizations are performed in hybridization cassettes such as the SciGene Mai Tai Cassette, a simple and economical alternative to a one-slide Agilent SureHyb Chamber. The two-piece Mai Tai Cassette makes assembly easy and can be used to hybridize 1 to 4 slides. The Mai Tai Cassette is priced 40% below 4x Agilent SureHyb cassettes.

Easy-to-Use Array Washing Kit

Post-hybridization washing of Agilent arrays is performed at elevated temperatures using special buffers. SciGene offers a Manual Microarray Washing Kit with 12-position slide rack and 3x Teflon-coated stainless steel baths with stir bars for use with common lab stirrers. The baths are chemically-resistant and easy to clean.

Wash Buffers for Agilent Arrays

Post-hybridization washing of Agilent arrays requires two special wash buffers that previously were only available commercially from Agilent. SciGene now offers wash buffers equivalent to Agilent but priced 40% less. Packaged in convenient 4L packs with spigots, each shipment includes a certificate of analysis (COA).

Ozone Control Systems

Ozone levels above 20 ppb can quickly destroy Cy5 fluorescent dyes during washing and scanning. Failure to minimize ozone can lead to wasted arrays and labeling reagents. SciGene offers two high efficiency filtration systems that maintain ozone levels below 5 ppb. The NoZone WS Workspace has a reach-in curtain for manual sample processing. The NoZone TL Workspace has side-by-side doors. Both assemble in minutes and require no maintenance.

  2. Manual Microarray Washing Kit (cat. #1080-10-6).
     
  3. Wash Buffer 1 (cat. #5188-5221) and Wash Buffer 2 (cat. #5188-5222) for Agilent CGH Arrays.
     
  4. NoZone WS Workspace for manual processing or small microrarray equipment (cat. #1090-13-3) or NoZone TL Workspace (cat. #1090-11-3) for large scanners or other equipment.

Optional Equipment for High Throughput Applications 

  1. ArrayPrep Target Preparation System (cat. #2000-00-1) automates DNA labeling, purification, hybridization sample preparation and slide loading of 8 to 96 samples. Using a universal pipetting head it performs single and eight tip dispensing as well as plate movement. It is equipped with three Peltier heating/cooling blocks with removable heated lids.
  2. The Little Dipper for Agilent Arrays (cat. #1080-40-1) automates post-hybridization processing of Agilent (SurePrint), OGT (CytoSure) and BlueGnome (CytoChip) oligo microarrays by controls wash time, agitation, buffer temperatures and drying using an integrated centrifuge for batches of 1 to 24 slides.
